Here is my moodle setup.

Section One of a course has 5 PAGE activities. this page opens in the Joomla Template
Each of those pages has a table to 7-10 more PAGE links (it's a table of links to other pages in moodle). This level B page opens in the joomla template.
The third level of page however, doesn't open in joomla template, the moodle template appears. Each of these Page has a vimeo embed code.

I'm trying to figure out how to get that final level to appear in the joomla template.
I'm open to finding a new way to do my moodle setup to accomplish a joomla face on it.

I am sorry, but I don't understand what you mean. Maybe you can send info to antonio at joomdle dot com so I can see it live.
I will take some time though, as I will be traveling until the end of next week, with very limited internet connectivity.

I'll work at doing a screen cast.

I'm trying to learn what appears in the wrapper but stays in the joomla theme and what loads a moodle subtheme. Pages load in joomla, but folder archives opens in a moodle subtheme. . .

That's because Joomdle implements a Joomla view for pages, but not for folder activities.
For most activity types, Joomdle will just show Moodle inside the wrapper.
